May naivedya be placed on the yantra?
No — do not place naivedya on the yantra. The naivedya is the bhog offered before them. It is at the time of archan that things are placed on it: if you wish to do archan by the sahasranama or by the satnaam, with raisins, cashews, makhana, lotus seeds or some other substance, then you may place these on the yantra.
